No she means that although she is alone she is not alone (as in lonely) the kanji is the same but the meaning is different

To be completely honest, I've kinda hated Sakura for the past chapters, but now this chapter made me teary!T.T I felt TOTEMO HaPpY when Sakura finally called him "Syaoran-kun"!^O^//
